The game begins when Silver Surfer, Galactus's herald, is pursued by S.H.I.E.L.D. and Iron Man. He is brought down from the sky by Doctor Doom, his surfboard shattering into several "cosmic bricks" that rain down on Earth. With these blocks containing immense power, Doom forges an alliance with Loki and assembles a band of villains to create the "Death Ray." However, S.H.I.E.L.D. Director Nick Fury urges the superheroes to retrieve these bricks before they are captured by other villains, such as Magneto and many others.

Sandman and Abomination hold Grand Central Station hostage in their search for a cosmic brick. This attracts the attention of Iron Man and Hulk, who are later joined by Spider-Man. Together, they defeat the two villains and secure the cosmic brick. After that, Fury assigns Mr. Fantastic and Captain America to find more bricks. The two jump from the Helicarrier to the Baxter Building, which is under the control of Doctor Octopus. Pursuing the villain, the two heroes are joined by Spider-Man, and the three defeat Octopus, but the Cosmic Brick is stolen by the Green Goblin, who heads to Oscorp National Tower. Spider-Man goes there with the help of Black Widow and Hawkeye, but the Green Goblin escapes, and the heroes are forced to confront Venom.
